Say, why does the Kohler engine list have Red, Blue, and Yellow Cylinder Blocks and Piston Assemblies? Were these different setups for trail or race applications?

I was told that it was to match pistons to cylinders. blue dot piston to blue dot jug yellow to yellow and red to red

Rick is correct. The color dots indicate exact size tolerances. When these parts were new, you were not suppose to assemble any red dot cylinders/pistons with any other color then red. Blue and yellow dots were slightly different in size and had more forgiving tolerances. This color system was intended to give the most exacting fit and precise engine tolerances. However, after 35 years of use, most guys will assemble any used piston with any used cylinder and get satisfactory results. If you are assembling nos parts, however, you still may want to follow the original Kohler recommendations.
